Best way to clean interior carpet after flooding the vehicle?

So today I was having some fun with some mates in the mud and the Gladiator god stock and filled with about 3 inches of water on the inside. Everything works fine but the carpet is now filthy and if left wet will stink. Which is the best way to clean it?

I am afraid the only way to properly Clean it is to remove it completely and give it a good scrub and then let it dry indoors
